Max Richter's cue is the first music played in the film, at very opening, before "CS1 - Shells Landing".
The only major difference between the Complete Score and the music as played in the film is in "CS6 2m03 Logogram Breakthrough", where the Film Opening is different than the CS version. As for the rest, it's all about small editing or overlapped cues.
I can say that none of the cues from the Score Album are played in the Film as such. All those cues from the Score Album are Alternates, all except "S12 Hammers And Nails" which I am convinced is an Unused Cue.

The only cue which gave me huge problems to identify as Alternate is "S12 Hammers And Nails". I couldn't find any cue in the Complete Score to feature consistently similar parts. All I could find were small sections of similar synths in "CS11 4m01 The Big Question" (and it would be the second alternate to the cue) and "CS15 5m02 One Of Twelve". But since S12 doesn't fit with either scenes in the film nor with the tone of both cues, I consider it to be an Unused Cue or a Suite.
I agree that the complete score is a completely different listening experience and could be almost completely included as bonus tracks or alternates. As you mentioned there are some similar sections in S12 and CS11, hence why I paired them together. Ideally, both albums should be listened to separately. Whoever prefers one over the other to be their main album versus the bonus tracks can choose to do so.
